It is virtually certain that you are selecting thre wrong mouse when setting up X. Play around with the mouse that you select when setting up X. It may be something unobvious. For both of my wheel mice, I use ImPS/2, although one is logitech.
Also, I think that every time you get it wrong you might need to reboot in order try again, though I am not sure about that.
